B and C are out since the phrase after first comma should describe bus service and not funding.
A and D use "should be" and "is" with 'obtained'. Subjunctive mood is typically used after words such as "propose".
E uses the correct form: "The Chief Minister proposed that additional funding for the new bus service be obtained through the sale of underperforming government assets and not through a loan from the central bank

The first thing that pops out is what is the which mentioning to in the sentence which could be ready to begin operations. Ideally, this should refer to the new bus service.

Now, in B and C it seems to be referring to the bus service funding instead of the bus service itself. Hence, eliminating B and C.

Now, in between A, D and E it seems like there are idiomatic differences.
In A, chief minister proposed that.....should be
In D, chief minister proposed that......is obtained
In E, chief minister proposed that.......be obtained

E seems the only one which is idiomatically correct.

Hence, IMO E.

B) Meaning issue. Which refers to the funding, and it is illogical to say that "the funding could be ready to begin operations as early as next year". Out.

C) Similar meaning issue as B. Once again, the modifier refers to the "bus service funding"

D) While this does correctly refer to the bus service, there is now an issue with the usage of "is". Is implies that the funding being collected, or was collected. The phrase says "proposed". This implies that it has not happened yet, and it is just a proposal. Therefore, is is wrong. Out.

E) This is the same sentence as A, however there is the usage of the command subjunctive. A proposal, imo, is not strong enough to warrant the usage of the command subjunctive.

A is the correct choice.

In this sentence, the verb 'proposed' is used, which requires a subjunctive mode. This means that the correct structure looks: propose that sth be done.
This immediately lets us eliminate A (because of extra 'should') and D (because of 'is obtained').

And now we have another split, based on what the modifier in the middle refers to - 'bus service funding' (B-C) or 'bus service' itself (E).
Well, this seems quite obvious that when we talk about being ready to begin operations, we are speaking about the transport, not the funding - so, the only right answer is E.

"new bus service funding" modified by the non-underlined non-essential clause does not convey a logical meaning. Eliminate B & C

(A) that additional funding for the new bus service, which could be ready to begin operations as early as next year, should be obtained through the sale of underperforming government assets and not through a loan from the central bank - Not sure if "should be" would make the sentence wrong but considering we have another option without "should". I guess that option would be preferable.

(B) that the additional new bus service funding, which could be ready to begin operations as early as next year, be obtained through the sale of underperforming government assets and not through a loan from the central bank - Eliminated

Between choice B and choice E, choice E seems legit and more concise with the correct use of subjunctive. While choice B has no grave errors, the use of "should" makes it wordy. Hence choice E is the answer.
